Its essential to get the driver side mount off to be able to pull it far 
enough off the flywheel and have some "wiggle" room too. I tilt the motor 
pretty far down towards the driver side and put a jackstand or two on the oil 
pan and use the floor jack on the tranny. 
Sounds like you need a BFH to unstick the joint to flange. There are little 
paper gaskets that go inbetween the two and kinda glue things together after 
a while.
Do you still have the pass side flange itself still on the tranny?
If you do this is usually what gives you trouble removing and installing the 
tranny. It likes to catch on the flywheel. .Its best to have the driver side 
axle completly out of the car for room to work. 
Also watch for the linkage to catch up on the lower chassis leg when you 
raise and lower the tranny out of the car.
