Water pump/thermostat question



I read somewhere that drilling a pilot hole in the flange of the
thermostat will help eliminate air in the cooling system, and assure
constant flow to all components.  My question is, can I drill a small
hole in both the upper AND lower flange without impairing function? 
Also, I discovered that the ball fitting that holds the thermostat in
the water pump has warped (plastic fitting) and caused leakage.
