repairing rust and painting under window seals



So I have some rust issues around my window seals that I want to fix
up.  I'm thinking of trying to grind it off with a stripping pad as
close as I can and then getting in closer with sandpaper.  Then maybe
use a paintbrush and a good primer and paint to get in the crack as
deep as I can.  I tried sanding off the surface rust there before and
hitting it with spraypaint, but it seems that didn't stop it.  Does
anyone have any other ideas?  Removing the windows and seals isn't an
option because the gaskets are severely cooked.  Will rust remover
naval jelly type stuff harm them?  Would that be a good option?  Is
there any sort of caulk or something that I can squeeze into there to
help the situation?  What do I do?!?

And in general I think I'm throwing caution to the wind, stripping
paint off the rest of the car, and repainting it myself.  Should be
interesting...

And back to windows: Has anyone ever thought of finding a way to
convert to bonded windows versus the gasketed style?  I watched a
repair guy do my dad's windshield the other day and it required no
vehicle specific parts other than the glass, just some adhesives.  I
am thinking that if larger glass could be found or a modified frame
fabricated, it might be a good solution to the elusive Mk1 window
seals...
