what fights rust?

I am afraid of acid based primer, although I was about to recommend a 
self etching primer. I _think_ the etching is done from the other end 
of the pH scale; via phosphates.

(Damn, hold on while I go refresh my elemental chemistry knowledge...)

Well looks like the Phosphate stuff is a type of Acid as well, so 
thats what I know.

paste this following line into Google.com:

self etching primer phosphate -dental -calcium -dentistry

Key to these possesses is to remove most all the rust away, leaving 
perhaps just a stain but no real red rust. The etching reacts with it 
to convert the iron oxide (oxygen) to an iron phosphate (more inert).

Sealing out future air and moisture is important.

In your case, if you actually have  hole I would think to do the cut 
and graft then prep n' paint like it was recommended.
