Crank and water pump pulleys don't line up

In my experience sometimes they line up, sometimes they don't.
I have a 1/16" thick aluminum spacer that I put behind the water pump
pulley when needed.
The water pump pulley shaft seems to recess after some use.

The timing belt sprocket on the crank lines up with the one on the intermediate shaft, so I think the sprocket is correctly attached to the crankshaft, and the crankshaft is installed in the engine correctly. The crank pulley seems to be seated correctly against the sprocket. I don't know what the pulleys were like before I took the engine apart.
