I think the reason why people say this is that the battery provides a power 
reserve, i.e. it can satisfy a heavy load with relatively little delay. 
Audio amps can generate very high transient loads on the power supply, so 
the better the power supply can satisfy these demands, the 'cleaner' the 
signal that it reproduces will be.  Therefore, the fewer points of 
resistance between power reserve, i.e. battery, and amp the better. Hence, 
it's better to connect directly to the battery.  It's not unknown for 
domestic hi-fi systems to be run using a big 12v battery which is charged 
from the mains and which then connects to a 12VDC to 110/240VAC converter to 
give mains voltage supply to the equipment, hence giving a hefty reserve of 
power to meet the transients.

If you are using a couple of 300W amps to drive your subs you are looking at 
600W (50A) nominal load with transients probably nearer double that, or 
more. And that's on top of the background power requirements for fuel pumps, 
ignition, etc.

I think that, unless you are installing pretty serious stuff and are 
hyper-critical, it won't make any noticeable difference how it's wired, 
assuming of course, that the alt to starter to battery wiring is reasonably 
sound.
