Inner CV joints can be hard to diagnose (and figure out which side it is on) 
. They may also quiet down a bit when the clutch is released.  The first time 
I had a bad inner, it took me a long time to figure it out.  A hard bumb 
(i.e. speedbump) could jab both halfshafts in rapidly and damage one of the 
inners if it happend to be under load.   

Just a thought, don't know a good way to test this idea.
