Make it fit!  No, I'm kidding.  I would make a new bottom for the air box.
Either some thing simple out of sheet metal bent and riveted to make a
shallow box or leave it open and make that whole area boxed in except for
the front of the car so as to have a cold air bath type of thing. Either
way it's got to be cheaper and easier than converting it back to Scirocco
16V specs.  Good luck.
