I think eric has this right, except I figure the fuel pump got weak from
the clogged filter, then wore out.  when you replaced the filter you
lightened its load abit.  

One other thought that comes to mind is fuel injectors, they give some
strange hesitations and it always appears to be something else.  And if
your filter clogged then some couldve gotten to the injectors.

check fuel pressure and injector spray, then let us know.
