Well, we're talking about the red/black and red/white wires, so I assumed most people would reference them from where the plugged into the fan which is after the relay, but yeah, this is done with the stock fan relay still in place.

Keeping the stock one is just to be safe - VW knew what they were doing when they wired it, so we'll keep it that way.  It would be possible to only add one relay and trigger it off both wires, but this is a bad idea - consider when the Low speed wire is on.  The high speed wire is not on, and would act as a "partial" ground.  While it probably wouldn't cause any problems, I'm being safe again.  As for adding one relay and using only one wire, you'd be stuck to triggering for only high speed or low speed, not both.

You're right, the fan only runs at one speed, unless you were to, say add a resistor in-line for the low speed power wire.  But since the FAL fan wouldn't care if you gave it 14V all night long, no point dumbing it down ... unless maybe you don't like the sound of a turbine under your hood. ;)

I believe you mean the brown wire that was once connected to the stock fan, right?  Truth be told, I don't remember where I grounded it, but I did.  To be safe, instead of trying to connect things together, route all ground points in the diagrams to the battery negative terminal.

If this doesn't help any, maybe you could detail your exact installation wire by wire again, and we'll try to figure out what's wrong.
