Ok, I'll bite again. :)  Since not only do I have cars with both (a 92
2L 16v Motronic Passat, and of course my stonking Scirocco CIS-E 16v ;) ),
I happen to know that they are indeed different.  For one thing, the air
flow sensor plate potentiomter is calibrated differently.

Just use the entire air box top and fuel distributor from the Motronic
car and your problems will be minimized.
