Most primers aren't meant as a top coat. They absorb
water, so the primer won't protect your metal.  Spray
it with the primer, but then give it a top coat of your
favorite close-enough-in-color spray paint (Dupli-Color
is one brand. http://www.duplicolor.com/).  It will
still look like crap (though not as bad), but it will
protect it better than just primer.

If the rust is somewhere you don't normally see,
such as under the car or in the engine compartment,
then I've heard good things POR-15, which build a
rust preventative the creates a tough shield that
you can't chip or crack. It comes in colors, too.
