MKIII 2.0 transmission work?

Yes, they all do.

I assume you mean input (main) shaft, any tranny in a MkIII will have the larger diameter
mainshaft, so any clutch disk for a 1.8 16V or any 2.0L will work.  If you are going to replace
the PP, a 2.0 Passat 16V will work fine for most applications.  Others will chime in here I'm
sure.

You already have 100mm CV's so that's no issue.

Reverse light switch might be an issue...overcomable, though.
