you would still use motronic injectors if you set it up Scirocco 16v
style. the adapters are so you can put the motornic injectors on the CIS-E
lines. the thread is different on them...

if you move everything to the other side, you won't need potterman's
injector adapters. just use the stock motronic A2 lines... 
if everything thing is out, i would go for the otherside setup. like you
said, the runners are bit beefier, and the best thing is that it's EASY to get
to the distributor! i hate it when it's under the intake boot! in my
friend's 16v
motronic conversion in his rabbit, it's done passat way, and he's got his fuel
filter installed in the rain tray. it's trick and clean...

yeah, you can do it. just use everything from the CIS-E and set it up. 
motronic is nice because it give you tunability and it's very efficient. i
noticed
that the way the car ran in general was a lot better. idle always dead on,
with the chip, it would ring up high. if you have everything to convert or dig
it up cheap, go for it. i wouldn't pay top dollar for such a setup. it's like
brett said, basically when you run out of shit to do, then go for it.
