I dont know were you live but if it is getting cold there  in the
morning.
It is possible your airbody or carb is iceing up. 
This is a very common problem. and sounds like it is very similer to your 
problem.
I see it every fall. Their is a heat tube that
runs from exhaust manifold to air box so airbody or carb wont ice up.
Their is a vaccum controled flap 
If vaccum valve is bad or no vaccum heat cant get to air box air filter
houseing. 
vaccum is controlled by a thermal switch that can go bad
or if heat tube is missing or off on one end it can cause a problem
A lot of times people remove them not knowing it will cause problems
in cold weather on start up.
when engine is warm ice cant form and their is no proublem.
or if you have a header and their is no place to adapt the hot air tube.
you can get a kit to do so
I dont know if this is your problem but I would check in to it.
